In ep 24 of Kanon 2006, Yuichi is wearing a T-shirt which says "LOST" which made me smile at the amusing irony of the situation.
Are there other scenes like that in anime?

This is just on the hilarious side rather than ironic or anything, but Minami Kana's (Minami-ke) I AM BOSS shirt is the best thing ever.

That was the first thing that I though of.
The second was the shirt that the dorm manager was wearing in episode 6 of Blue Drop. Alas, I don't remember what it actually said, but it said something about "heavy" or "weight."

Heh, this was the first thing that came to mind when I saw the topic title.

First thing to mind is the first Don Kanonji episode of Bleach and Ichigo's "Nice Vibe" T-shirt.
Also, we can't forget Aya Hirano's shirt from the Gekisou :3

Since you took the best one already, I'll submit the awesomeness/hilarity of Yukito wearing his "Gao Gao! Stegosaraus!" t-shirt from Air TV.

I think she wears it every ep, it says "KEEP WEIGHT".
She clearly takes her own advice.

During the Okinawa trip in GTO, Yoshikawa wears a t-shirt with the word "Loser" printed on it.
During the trip, he proves himself the opposite.

In a similar thing, for the GTO live action special, Onizuka was subbing at an all-girls' Catholic school. He wore a shirt that said "God Speed You" on it.

Sana-chan from Kodocha occasionally wears outfits that say 'girl' or child', which, of course, she is.

As have I, but Piccolo's "Post Boy" shirt is even better. At least Vegeta wearing "Bad Man" on his shirt is truth in advertising. What the heck is a "Post Boy"?

Speaking of Okinawa, Kaori in Azumanga Daioh wears a "Sea Person" T-shirt. Which isn't really funny in itself - but when the perverted Kimura-sensei turns up also wearing one, she dashes off to change real quick!
