There's a naked girl/android/navigation unit (named Melfina) in the series 'Outlaw Star' but that was later (year 2001)

I think that was it. Outlaw Star. I looked on Wikipedia and it aired in 2001. That seems about right.

Yeah, that was pretty neat back then. Of course, that was back when Toonami (and Cartoon Network in general) was actually good.

As for the topic at hand, yeah, it sounds like Outlaw Star or Tenchi. Maybe Ronin Warriors. cutliquidsnake's clue was very vague though, so It's hard to narrow it down beyond that.

Tenchi and Outlaw Star were some of the series that got me into anime. They were later than 1999, but if they were it, definitely worth getting on DVD and checking out again.
