Does any anime or manga have a character or characters staying in a "capsule" hotel, i.e those inner city hotels where beds are in a square "capsule", on a vertical grid.

The only one that comes to mind is Planetes where the dorms were essentially that. Little honeycomb cells in a giant wall. Most rooms are ridiculously large for Japan, even when the characters themselves have little to no money. Apartments seem to be about the only thing that's realistic in size, and even then only sometimes.
In Anime most characters live in homes or apartments that are not realistic. They seem to be small only when they are trying to demonstrate just how poor the characters are. Maison Ikkoku style. Those few charcters who dont have homes tend to fall into 2 groups. Male and female. The guys tend to sleep in parks or under bridges homeless style cause that's the manly thing to do when you are a wanderer. The girls find such behavior beneath civilized culture and live in normal hotel rooms.
So yeah, other than Planetes which is something of an exception and is not on earth, I dont recall anything like that.
There are a few instances of characters living in smaller quarters like closets. DearS and Bleach come to mind.
I'm almost sure I saw a scene in a capsule hotel somewhere...I almost want to say GitS:SAC, but I'm not sure. I'm fairly sure there have been a show or two where a character has referenced living in a capsule hotel, but you dont actually see them there.

The reason GITS: SAC comes to mind is probably because of the CG opening where Major Kusanagi is shown waking in a bed similar to what you described.
