These two series aren't part of the same universe. It's like comparing an apple to a screw.
The only similarity they have is the art design, because Naoyuki Konno was involved with both series.
As for which one is better, 009-1 hands down. Cyborg Soldier 009 gets a bit repetitive and Sony never released out the whole series up here.

First. I'm a fan of the original Cyborg 009, so was interested in how modern versions were. CS not even a completed release? Bah! Too many of those. :(

009 is better than 009-1. The thing with episodic shows is that they work better if there is a recurring supporting cast that shows character development and growth. 009-1 fails because it focuses too much on only one character and she is not enough to carry the show. The lack of a continuous storyline hurts the show as the quality of the episodes are uneven.
I don't usually like shows with a male-heavy cast but 009 turned out to be fun show with a strong cast and an entertaining story. Even though the R1 release is not complete, it does end at a stronger point than 009-1 which doesn't have a real ending. If you should decide to continue on R2, the TV series does have a solid ending (dunno about the OAVs).

009-1 isn't a version of Cyborg 009. It's based on stuff from the same author (Ishinomori) but they're different stories. Cyborg 009 is a team based story while 009-1 is the story of one person/cyborg but not one from Cyborg 009. Much more James Bond-esque and 'adult'...

i'll be watching the final disc of 009-1 and so far it's a blast! i do wish there were more group episodes like the 1st one, hopefully at least one shows up. more than recommended

In my opinion 009-1 is clearly the superior series, even if we ignore the fact that Cyborg Soldier is not fully released.

I disagree. Not only is she enough to carry the show IMHO, but the subtle development she goes through becomes very clear in the last couple of episodes. Even if the series is a bit uneven, many of the seemingly pointless scenes in the earlier episodes are actually connected with the final storyline, so there's at least a thematic continuum throughout most of it. And while I wish there were more episodes (an OVA would be nice), I found the ending very satisfying.

My vote's also for 009-1 which was stylish and had a fascinating and intriguing storyline, not to mention a kick-ass heroine in Mylene Hoffman. And, at the risk of sounding superficial, how in hell can you go wrong with a heroine who's got machine guns in her boobs? HA!
