I wanna do an AMV to the theme song from Cheers and focusing on a series set in a bar or restaurant. Any help?

Coyote Ragtime spends some time set in Mister's bar.
And if the bar doesn't need to stay in one piece, everyone know Revy when she walks into the bar in Black Lagoon.

Cat's Eye, as well as certain episodes of City Hunter (and possibly Angel Heart). There's probably enough scenes in City Hunter set in the Cat's Eye to be able to make a decent AMV of the TV-length version of the Cheers theme assuming you're looking to do a parody remake of it. On the downside, there's a stupid amount of episodes in City Hunter.
Another that just came to mind (I'll have to resist making this one myself since it could be a lot of fun...) would be Time of Eve (Eve no Jikan), as the majority of it takes place in the Time of Eve cafe and you've got quite a good variety of characters to work with. Downside is availability as it's only available domestically streamed on Crunchyroll, or imported on R2.

It's probably far from what you're looking for, but all of the main characters in Stratos 4 live above a Chinese restaurant, and work part-time there.
However, if you really want to go for irony, pair up the Cheers theme with some of the restaurant scenes Kimi ga Nozomu Eien. You could even end it with Ayu telling Takayuki to 'go step in cat crap' as she is known to do.

I always felt reducing it from "shit" to "crap" completely ruined the gag.

Someday's Dreamers also has a few bar scenes since the bottom floor of the building where Yume stays is devoted to a bar. Maison Ikkoku has a lot more bar scenes you can use though and feels a lot more Cheers like. For a different take don't forget the many appearances of Yatai (outdoors food carts/stalls that often operate at night usually serving something like oden but often liquour as well) in many anime shows.

In Shikabane Hime Oori worked for Sadahiro and Akira IIRC.

Not set there, but in Kujibiki Unbalance one of the council trainees has an elder sister who runs the family restaurant, where the trainees often meet.

Witch Hunter Robin has quite a few scenes that take place in a bar called Harry's.
