Rethinking about it... Perhaps, we don't see this often because Japan never (or almost never) give them the right to release two seasons on a same set. Though, the fact that there is a Blu-ray release in Japan with both season, maybe they got the right to do it this time. Just guessing here.

Well in the case of FUNimation for example, they almost always release both cours of a series at the same time, even with the sets designed to be packaged together via the LE of the first, but never in the same set until the re-releases. So I don't see why Japanese companies would be unanimously against the idea of just putting two cours together for an initial release.
