I was watching a documentary on some cable channel recently about UFO's and the history of them since the 1940's.
On the program, interviews were shown with various officials, now retired, who worked for the USAF during the 50's and 60's. The discussion led to the revelation that the USAF encouraged UFO sightings and reporting as they used them to cover their own covert aerial surveillances, especially over the USSR. One of the officials who was interviewed had tracked a very high speed/high altitude bogey on radar from eastern Nevada all the way to the Soviet border in the 1960's. It was reported as a UFO by air traffic control in this country, and it was recorded as a UFO by the Soviet military, who didn't realize it was a U.S. spy plane.
This led me to start thinking that perhaps Area 51 isn't actually a place where any kind of real secret activity is taking place. I think the REAL secret might be that it is actually a decoy, with the real secret stuff taking place somewhere else. By making Area 51 so mysterious, they attract attention to it, diverting it from where the real work is actually being undertaken.
